I figured it out.
The retraction limit switch for the auto Q/C line source was not engaging when the line source got to its mechanical end limit. The drive motor would just keep spinning until a lack of motion reported from the encoder timed out and generated the error. I heard a ratcheting type noise caused by the motor drive gear slipping over the teeth of the belt drive gear after the line source went as far as it could but before the motor stopped spinning.
I removed the auto Q/C source shelf and moved the end limit switch so that the switch would engage when the line source got to the fully retracted position.
The scanner was fully functional after that.
