How do I preserve folder structure while converting MSG files to EML?

I have MSG files arranged in many folders like Inbox, Sent, Projects, Clients, and Accounts. If I convert them to EML, I do not want everything mixed into one folder. The folder structure is important because these emails are related to different projects. Has anyone handled this type of MSG to EML conversion? I am looking for advice on how to keep the original arrangement clean after conversion. Manual sorting will take too much time because there are thousands of emails.

If the folder structure matters, do not use a method that dumps all converted emails into a single location. That usually creates a mess when there are thousands of files.

I had a project folder with separate MSG folders for clients, invoices, and support emails. Manual sorting after conversion was not an option. I used WholeClear MSG to EML Converter and the folder arrangement stayed the same after the conversion, so finding emails later was much easier.

I would suggest testing one parent folder first. Check whether the subfolders and emails appear in the same order after conversion. Make sure you still have a backup of the MSG folders in their original form until you are sure that everything is okay. This will take little time now but can save you a lot of time later on.
