I have MSG files arranged in many folders like Inbox, Sent, Projects, Clients, and Accounts. If I convert them to EML, I do not want everything mixed into one folder. I am looking for advice on how to keep the original arrangement clean after conversion. Manual sorting will take too much time because there are thousands of emails.

If the folder structure matters, do not use a method that dumps all converted emails into a single location. That usually creates a mess when there are thousands of files.
I had a project folder with separate MSG folders for clients, invoices, and support emails. Manual sorting after conversion was not an option. I used WholeClear MSG to EML Converter and the folder arrangement stayed the same after the conversion, so finding emails later was much easier.
I would suggest testing one parent folder first. Check whether the subfolders and emails appear in the same order after conversion.
